Так же, как и в utorrent. "Файл"->"Создать" и дальше выбрать папку или файл.
Может Вы путаете transmission и transmission-daemon ? Это разные вещи. В первом - смотри выше, а второй создавать торрент-файлы не умеет. Из консоли можно их делать с помощью transmission-create.
